Cooper took over from Darren Ferguson in November, but have managed to win just one game with Posh, who are bottom of the table.
A club statement said: “After meeting with the manger, Peterborough United and Mark Cooper are parting company with immediate effect.
“The club would like to thank Mark for his professional and dedicated service during his time at London Road.”
