The 58-year-old wants a new challenge after joining the club in June 2007.
“Del Neri will not be coach of Atalanta next season,” club president Alessandro Ruggeri told reporters.
“He’s decided he wants to go to a club that’s fighting for something more than survival.
“I couldn’t guarantee him Atalanta will make the Champions League.”
