Nilsson has signed a three-year deal with the Danish Superligaen champions.
Nilsson replaces Stale Solbakken, who has been named new boss of Bundesliga side Cologne.
Nilsson is currently in charge of Swedish side Malmo and will join up with FC Copenhagen from June 1.
